The role, at a glance.
Veracyte is seeking a senior bioinformatics scientist to lead the design, development, validation, and deployment of NGS-based diagnostic assay pipelines. The role combines computational genomics, machine learning, cloud workflow engineering, and analytical validation in a regulated CAP/CLIA, FDA, and IVDR environment. The scientist will collaborate with wet-lab, infrastructure, engineering, quality, and regulatory teams while contributing to submissions, audits, and technical documentation. Success requires strong Python and AWS experience, deep NGS and transcriptomics expertise, and the ability to mentor junior scientists and communicate complex results to interdisciplinary stakeholders.

Sample interview questions
I begin by defining intended use, inputs, outputs, acceptance criteria, and traceability requirements with assay, quality, and regulatory partners. I build version-controlled, tested workflows and evaluate accuracy, precision, reproducibility, robustness, and failure modes using representative clinical and contrived samples. I document validation evidence and change-control procedures so the pipeline is auditable and suitable for controlled release.
I have designed containerized workflows that separate orchestration, compute, storage, and monitoring concerns. For example, I use services such as S3 for durable data storage, Batch for scalable execution, Step Functions for orchestration, and IAM-based access controls, while packaging analysis tools in reproducible containers. I also implement logging, retries, cost monitoring, and automated testing to support reliable production operations.
I would first confirm cohort quality, clinical endpoint definitions, and appropriate train-validation-test separation to prevent leakage. I would evaluate normalization, batch effects, feature stability, model discrimination, calibration, and performance across relevant biological and technical subgroups. Optimization decisions would balance statistical performance with interpretability, assay robustness, clinical utility, and the feasibility of validation in a regulated setting.
I establish shared hypotheses, experimental objectives, and predefined decision criteria before each iteration. I translate computational findings into practical recommendations on sample preparation, library design, sequencing depth, QC thresholds, and follow-up experiments. Frequent visual reporting and open discussion of uncertainty help ensure both teams can make informed decisions quickly.
I use clear modular design, peer review, version control, unit and integration tests, static checks, reproducible environments, and continuous integration. For regulated workflows, I link requirements to tests and document software versions, input data, outputs, and validation results. This approach makes the code easier to maintain while providing evidence that the pipeline performs as intended.
